For me I feel like Super Saiyan 3 is the weird outlier. Super Saiyan and its variants don't have pupils because it looks more intimidating, and it doesn't matter what your original eye colour is for that. Super Saiyan God (despite the name) and Ultra Instinct don't have anything to do with Super Saiyan, so the eye colour change keeps the pupils.
